Hi Michael, in the current version of the oik-nivo-slider code ( v1.18 ) there are only two jQuery parameters that can be overridden by the shortcode parameters; effect= and thumbs=.
The others need to be set on the oik options > Nivo settings page. See http://www.oik-plugins.com/wordpress-plugins-from-oik-plugins/wordpress-plugins/oik-nivo-slider/nivo-settings/

I am planning a new version that allows you to choose a particular profile, which should make the shortcode a bit easier to use.

The actual API that’s used is bw_override_options().

Just to let readers know that my first reply to Michael was by email. It was also a little terse. I wrote.

It’s a problem with your theme. It doesn’t do half the work that a WordPress theme should do.
Can you change your theme to twentytwelve and try again.

Michael then discovered the need for a call to wp_footer() in his theme’s template files.

By the way. A theme should also include a call to wp_head().
